I have noticed on several occasions that my coach makes some frustrating changes with about a minute left in blowout wins.
I usually play 9 players with one of my trainees set to play as starter, backup and reserve at one position. My coach is asked to strictly follow the depth chart.
Now, if there is a dead ball (foul, out of bounds, timeout, or whatever) with about a minute to play in the game, my coach usually decides to sub one of my starters who were already relaxing on the bench, back into the game replacing my trainee. This is resulting in him getting only 47 mins and thus no full training. According to the crowd sourcing project on the USA offsite this only gives him about 90% of the training.
Is there any way to prevent that from happening besides not blowing out opponents or praying for no dead ball in the last minute?

Nope unfortunately you just have to pray for him to get his full minutes. The game is not designed for players to play 58 mins a game and that's why it can he hard at times to get just that.

It certainly isn't designed for 58 minutes a game! ;)

The only thing I can add as a possible workaround that in and of itself is untested is that if you know it's going to be a huge blowout, maybe have a second, non-trainee player with terrible stamina (ideally worse than your trainee) play a full 48 with no bench players behind him (and thus only dressing 8 instead of 9 if one position training). The hope then might be that when the starter cycles in, maybe he'll replace that guy instead.

But that's something I haven't tested and would not be surprised if it also fails. ;)

I figured as much. Dressing 5 or 8 players might work in a scrimmage, but it would probably mess up my minutes during the week if I only played 8 in league matches.
I mean it is not that huge of a deal, but if you have that happen numerous times over the seasons, the training missed adds up quite nicely...
Thanks guys!
